Module 1: Informatics and LIMS
Principal Investigator (PI): Erik Björling

Personnel: Mattias Forsberg (research engineer), Kalle Jonasson (research engineer), Per Oksvold (research engineer) and Martin Zwahlen (research engineer)

Responsibility: To deliver custom made software solutions for all operations in the HPA Program. With the HPR-LIMS (Laboratory Information Management System) database as the backbone and hundreds of user interfaces - data is collected from each module in the pipeline. The informatics group serves all HPR-sites: KTH in Stockholm, Uppsala University in Uppsala and Indian Cancer Society in Mumbai.

Description: Since the results from the HPR-project is published in a public database on the Internet a system (the HPR-LIMS) was developed to collect all relevant production data (key values, texts and images) through the pipeline. The HPR-LIMS is constantly being enhanced with more functionality for smoother operation and to keep track of all physical objects with barcodes.

The HPR-LIMS consists of several modules mirroring the real pipeline and we have more than 100 users doing their daily work in the system. The last module in the HPR-LIMS is the Annotation where pathologists view and annotate the scanned images of stained tissue samples in a virtual microscope.

The Informatics group is heavily involved in all research performed in the Protein Atlas-project such as data collection, data interpretation and statistical analysis. The group is also responsible for building this public web site with protein expression profiles and presentation of the raw data from the project. This web site is updated in annual releases when new data is copied from the production system to the Protein Atlas.
